What you said makes a lot of sense, and I think I might be changing my vote based on it. It strikes me, though, that one way or the other you'd still have to be keeping running totals for both players and their individual characters. If somebody has a long-running character that dies off, it seems like the total from that character should be striken from the player's grand total so that he's not starting a fresh character with no accellerated exp.
With a heave-hi, lurkin' off the shore!
As wily as a devil with a couple vices more!
And with a ho-hi, from the pilots to the swabs
He's the finest of the pirates and they call him Captain Hobbes!

It's easer to run two "Spent" columns then to run multiple gains + spends. There's a whole bunch of exp earning categories(Attendance, Costuming, ext) but only one Bought column.

I like having player xp instead of character xp if both are off accelerated xp. If Anya and Aieee are both on their own, I'll often play both characters in one game. Anya winds up getting sort-of the short end of the stick if I pick Aieee all the time.

Difficult to say... but I do like both being able to grow.
